Objective: to study the causality and motives of the choice of regulator in the field of agriculture (Ministry of agriculture) of those or other target performance indicators of the subprogramme for the support of small and medium enterprises that are part of a system of measures contributing to the achievement of target regional programs. Methods: monographic; dialectics; theoretical operation methods: systems analysis and synthesis; induction and deduction; generalization; abstraction; concretization; modeling; thought experiment; graphic. Results and practical significance: when comparing the two main subroutines Federal financial support program of small and medium enterprises and "Development of agro-industries" identified directions of development of system of target indicators of the State program of development of agriculture and regulation of markets of agricultural products, primary material and food for 2013 2020, concerning the sphere of small and medium-sized businesses, defined the vector of its implementation, which is associated with cooperation. Recommendations can be used in the process of correcting the areas of monitoring and evaluation of activities of small and average business. Scientific novelty: the proposal to expand the system of indicators of efficiency of realization of the State program of development of agriculture and regulation of markets of agricultural products, raw materials and food for 2013 2020 in the key of changes in the system of financial support infrastructure, based on guarantee operations, detail credit transactions in terms of demonstration of businesses effectiveness within the state order, the participation of SMEs Bank; indietary activities of agricultural consumer cooperatives. Overall, the necessity of implementation of support programmes in accordance with the specifics of the concept of development of small and medium-sized businesses, unlike large, out of a "common subsidy".
